ASRT, Inc. provides scientific, information management, management consulting, bioinformatics, and administrative program support to the Centers for Disease Control and Prevention (CDC) and other Federal and private sector clients. The successful candidate will be a full-time employee of ASRT, Inc., and will be assigned to the Waterborne Disease Prevention Branch (WDPB), Division of Foodborne, Waterborne and Environmental Diseases (DFWED), , national Center for Emerging and Zoonotic Infectious Diseases (NCEZID), at the CDC, located at 1600 Clifton Road, Atlanta, GA, to provide administrative support to the Center.


SCOPE OF WORK

The Bioinformatician will provide technical and scientific support services and expertise in support of WDPB's Molecular Epidemiology Laboratory. In order to meet the programmatic goals and objectives of the branch.


MAJOR DUTIES AND RESPONSIBILITIES

  • Develops and implements tools and reference databases for genomic analysis of eukaryotic pathogens in clinical and animal samples.
  • Design and implements bioinformatics characterization tools for eukaryotic waterborne pathogens to assist with outbreak and surveillance activities leverage NGS technologies
  • Performs quality control, assembly, annotation, and analysis of isolate-based microbial genome sequences.
  • Consults with internal and external partners on isolate-based genomic project planning and management.
  • Manages high-throughput sequencing raw and analytic data files, databases, including uploads to NCBI or other similar sequencing repositories.
  • Develops WGS and wgMLST tools for eukaryotic waterborne pathogens.
  • Assists with developing standard operating procedures for isolate-based bioinformatics analyses.
  • Prepares and delivers clear, concise, and accurate sample analysis and bioinformatics reports, presentations, and scientific manuscripts.
  • Assists with waterborne and environmental outbreak response by analyzing isolate-based genomic data from outbreak samples.
  • Knowledge in utilization of high-performance computing environments, cloud computing, software, and programming applications like, Python, R, Perl, open-source bioinformatics tools such as - Bowtie2, Velvet, Spades, Prodigal; Software/Code versioning such as - GitLab, GitHub, Workflow Managers/ Containerization tools such as - Docker, SnakeMake, Singularity.
  • Travels to present scientific findings at annual scientific meetings and conferences as assigned by the Principal Investigator or to assist with training. Conferences included are Sequencing, Finishing, and Analysis in the Future Meeting; ASM Conference on Rapid Applied Microbial Next-Generation Sequencing and Bioinformatics Pipelines; International Conference on Research in Computational Molecular Biology; International R User Conference; and Oxford Nanopore User Group Meetings.
  • Telework may be considered for staff not needing to be physically present to conduct their duties or in the event of campus closures.

Minimum Qualifications

Education and Experience:

  • Masters or PhD degree in Bioinformatics, Computational Biology, Computer Science, Mathematics or Biology with at least 24 semester hours in mathematics, statistics, bioinformatics, or informatics
  • 5-7 years of experience working in the capacity of a bioinformatician where demonstrated solutions to research questions were addressed.

Required:

  • Proficiency in the use of various whole genome sequence analysis tools
  • Proficiency in the assembly, analysis, and annotation of genomic data from a variety of sequencing platforms.
  • Demonstrated experience with the use of a diverse range of bioinformatics software tools for the analysis of NGS data.
  • Expertise in the underlying theory and the application of a wide range of bioinformatics tools.
  • Experience with Microsoft Excel, Microsoft PowerPoint, Microsoft Word, and Microsoft SharePoint.
  • Exceptional communication and interpersonal skills, required for working in a fast-paced multidisciplinary team environment, and for extensive interaction with clients and external partners.

Desirable:

  • Ability to configure and maintain a Unix/Linux bioinformatics computing environment.
  • Experience with coding in Perl and/or Python.
  • Experience with relational databases such as MySQL and Microsoft SQL server.
  • Experience with Next Generation Sequencing (NGS) analysis.
  • Prior laboratory work involving the use of bioinformatics analysis tools to address a research question.
  • Demonstrated application of innovation in the solution resulting from bioinformatics analysis of complex questions involving a diverse range of experimental subjects.

Language Skills:

  • The candidate must possess excellent oral and written communication skills in English.
